This Software Is Nowhere Close To Primetime

@raveur, first and foremost, please do remember that BitTorrent Sync is currently in BETA, and should be regarded as such.

If you plan to use any software with a "Beta" tag with your critical/important files and data, its always advisable to also have those files backed up somewhere else first.

In relation to ".Conflict" files - your issue is likely caused by identical file names with differing cases (upper/lower) across different operating systems. For example, two separate files named "MYFILE.TXT" and "Myfile.txt" may be allowed to co-exist in the same directory on some OS's (as they are perceived as different from each other) but not on other OS's, where they are perceived as being identical, and therefore a conflict arises which the operating system itself resolves by creating a corresponding .Conflict file/folder. - For more information, please see this post and this topic

In terms of persistent .!Sync files, please try the following steps:

  1. Exit Sync on all your devices
  2. Locate and delete any .!Sync files on all of your devices
  3. Restart Sync on your devices

This usually resolves issues most with persistent .Sync files.

Finally, in relation to your "lost bunch of files" - unless you've disabled the "Store deleted files in SyncArchive" setting (which is a per folder setting), you will likely find that the files you believe to have "lost" have instead just been moved into the folder's corresponding .SyncArchive folder (Note: this is a hidden folder).
