I installed btsync on my pi the same way as you. To upgrade I just renamed btsync to btsync_old and uncompressed the new version. I left the .sync directory as is. Before doing this I just stopped the btsync service - sudo service btsync stop. I then started it again with sudo service btsync start. All seems fine and the new version is showing in the web interface. Log sizes look fine
